Unfortunately there is around a 1% chance of pregnancy occurring in this situation because you didn't use a condom in the begining when you first started having intercourse. There is a very tiny risk that pre-ejaculatory fluid may of been released and this does contain sperm.

If you take the morning after pill, this will prevent pregnancy from occurring. However, you must take both pills 12 hours apart within 72 hours (3 days) of having intercourse for the MAP to be affective at preventing pregnancy. There is also a risk you may experience vaginal bleeding, abdominal cramps or a late period; this is a common side-effect with MAP and is nothing to worry about.
