The morning after pill can and usually does cause your 1st period after taking the pill, to be irregular, later or earlier than normal. But is has no effect on your following periods.
PCOS is a hormonal problem which results in cysts on your ovaries and fertility problems. Its usually inheretied and has no relation to the morning after pill or any other medications.
